I've run the bash scripts to reset the icons and it works for most icons, however after some time they go back to the "generic" ones. Before proceeding you may want to take some notes or a screenshot of your Dock as a reminder of what you had there previously. Since what you've been doing with your bash script is essentially the same thing, I would try booting into Safe Mode. Once you've booted into Safe Mode, if the problem still persists, follow my steps above for resetting and restarting your Dock and see if that makes any difference.

This issue should be resolved soon, but if not, this is a temporary solution. You're not missing out on much with removing your Google Now, but if you like it then adjust your dock. Thought I was losing it until I switched back to Apex and figured it had something to do with the launcher. I didn't know if it was a problem with gel or because I side loaded it on my Nexus 7. There is more to the Dock than just hiding and showing. You can make more subtle changes that affect the Dock both in controlling how fast the Dock appears or disappears, as well as eliminating some of the Dock's animation to speed things up a bit more.
