Feb 6, PM. On some applications like iPhoto deleting the apps preference file resets the window locations to the default. It might work with the CS6 apps as well. Move the preference file to the desktop and launch the app. If that doesn't fix the issue close the app and replace the pref file with the old one. Been there, done that I had the same hopes, but unfortunately it's not working.
As soon as I start using the iMac screen for palettes and tools and use the Cintiq as the main monitor I won't see an open-dialog anymore. It's off-screen again. This issue must be resolved by Apple I doubt it's a bug by Adobe, since it happened to many people exactly after the update to Feb 7, AM. I, for one, also have this problem. I have two external monitors and I consistently run into this issue where the dialog boxes appear half off screen or if I drag the dialog to a monitor that actually has the app in the background, where the dialog opens on the laptop monitor, it disappears completely.

Somewhere along the lines, Apple has created an update which doesn't take their own Thunderbolt external displays into account.

macOS: Bring Off-Screen Window Back Onto Screen
It appears my old CS5 programs are not effected. I've been working this way since and recently purchased 15 Retina Macbook pro in late October of with Yosemite installed. When clicking on palettes the drop down menu at best appears a couple of inches from the mouse cursor, at worst is on the other screen on the other side.
Im never the first to update my system but because of the automatic update feature I am stuck with this awful update until apple decide to fix it. Which seem s like it could be a while. Apple used to be so good at fixing stuff. Now it just seems to take forever Success seems to come at a price, that price being my productivity!

I don't know if my problem was exactly as yours, but for me I had the windows of the two pictures anchored to just below the top toolbar. Forgive me if I am using the wrong terms also, please. All I had to do was drag the title bar of the images off the top anchor area below all the toolbar icons. Dragged them into the middle of the workspace, and they were freed up, and my minimize and such all showed up in the top right corner. Hope this helps others who get here from a Google Search. Continue pressing it while right clicking on the photoshop icon and select open. Continue holding these keys down the whole time. A window will pop up asking you to delete those setting and return to default. Click Yes and boom your photoshop window is back to normal.

When I returned my screen to the normal resolution photoshop started opening windows with the control bar behind the Mac menu bar. So the minimize and bar to move the window were just obstructed.
